446 RING domains picked up in Arabidopsis by InterPro analysis (version 3.2) were manually curated and completed, if applicable. The original starting set of 446 domains can be found here. False positives(i.e. PHD domains, partial domains, cysteine rich domains, etc.) were eliminated from the set. See a list of proteins with false positive domains and the reason for their rejection here.

According to their zinc ligation scheme, we classified the domains into RING-HC domains (all metal ligands cysteine or histidine, metal ligand 5 cysteine), RING-H2 domains (all metal ligands cysteine or histidine, metal ligand 5 histidine) or RING domain variants (one metal ligand substituted or missing).

The resulting set was subject to single linkage cluster analysis based on the similarity between the RING finger domains only, i.e. not based on full length similarity. However, proteins in one cluster frequently also display significant similarity outside the RING domain. The corresponding ClustalW alignments can be accessed via the respective links. Clusters are presented based on an E-value cut-off (threshold) = 1e-15.

The set was also classified with respect to more stringent criteria. These were defined according to recent structural data that allow for a better discrimination between LIM domains, PHD domains and RING domains. The different stringent patterns allow a classification of the domains in terms of their likeliness to form a RING domain type cross brace structure, i.e. domains that are positive for pattern Stringent 4 are highly likely to form a RING type structure, while domains that fail to test positive for Stringent 1 are questionable.
